Differential chromatin binding of the lung lineage transcription factor NKX2-1 resolves opposing murine alveolar cell fates in vivo

چکیده
Abstract Differential transcription of identical DNA sequences leads to distinct tissue lineages and then multiple cell types within a lineage, an epigenetic process central progenitor stem biology. The associated genome-wide changes, especially in native tissues, remain insufficiently understood, are hereby addressed the mouse lung, where same lineage factor NKX2-1 promotes diametrically opposed alveolar type 1 (AT1) AT2 fates. Here, we report that cell-type-specific function is attributed its differential chromatin binding acquired or retained during development coordination with partner transcriptional factors. Loss YAP/TAZ redirects from AT1-specific AT2-specific sites, leading transcriptionally exaggerated cells when deleted progenitors AT1-to-AT2 conversion after fate commitment. Nkx2-1 mutant AT1 gain accessible including those specific opposite while adopting gastrointestinal fate, suggesting plasticity unexpected changes. Our genomic analysis single purified cells, coupled precision genetics, provides basis for potential, introduces experimental benchmark deciphering vivo

Differential chromatin profiles partially determine transcription factor binding
We characterize how genomic variants that alter chromatin accessibility influence regulatory factor binding with a new method called DeltaBind that predicts condition specific factor binding more accurately than other methods based on DNase-seq data. Using DeltaBind and DNase-seq experiments we predicted the differential binding of 18 factors in K562 and GM12878 cells with an average precision ...
متن کاملTHE ROLE OF ALVEOLAR MACROPHAGES IN THE PRODUCTION OF COLONY –STIMULATING FACTOR BY THE LUNG
The role of alveolar macrophages in the production of granulocyte/ macrophage colony-stimulating factor(s) by the rat lung was investigated. Lavaged lungs, when incubated at proper weight per volume of culture medium, produced the same amount of colony-stimulating factor as unlavaged ones. Both lavaged and unlavaged lungs produced similar types of colony-stimulating factor (s). Prolonged i...
متن کاملComplex SUMO-1 Regulation of Cardiac Transcription Factor Nkx2-5
Reversible post-translational protein modifications such as SUMOylation add complexity to cardiac transcriptional regulation. The homeodomain transcription factor Nkx2-5/Csx is essential for heart specification and morphogenesis. It has been previously suggested that SUMOylation of lysine 51 (K51) of Nkx2-5 is essential for its DNA binding and transcriptional activation. Here, we confirm that S...
متن کاملCalculating transcription factor binding maps for chromatin
Current high-throughput experiments already generate enough data for retrieving the DNA sequence-dependent binding affinities of transcription factors (TF) and other chromosomal proteins throughout the complete genome. However, the reverse task of calculating binding maps in a chromatin context for a given set of concentrations and TF affinities appears to be even more challenging and computati...
